France forward Kylian Mbappé opened the scoring in the 10th minute with a precise strike into the bottom-left corner, putting the visitors ahead early.
Just before half-time, Charles De Ketelaere leveled the match from the penalty spot after Aurelien Tchouameni's clumsy foul on Sead Kolasinac.
The second half saw Real Madrid reclaim the advantage when Vinicius Jr. capitalised on a rebound to slot home in the 56th minute. Three minutes later, Jude Bellingham extended Madrid's lead with a clinical finish to complete a swift counter-attack.
Atalanta's Lookman responded in the 65th minute, curling a sublime effort into the net to reduce the deficit for the hosts.
Tuesday's loss to the European champions marked La Dea's first home defeat in 14 games, ending a streak that began in late September.
